You can use MeshLab (free) to convert X3D files to other formats like DXF, STL or DAE

Shapeways-generated X3D is usually (always?) in binary (X3DB) format, not sure if meshlab can handle that. (You can use the demo version of netfabb studio to convert it if necessary)

but what if your import file X3d has colors? Then STL is not enough

The "InstantReality" framework (instantreality.org) by the Fraunhofer IGD research institute contains a command line tool (named "aopt") for conversion between x3db and wrl or x3d
