Is the Handling Charge per Model for the maximum bounding box,
or for each repeat of a loose item in that box?

The handling charge is per model file. Theoretically you can have as many models within one file as the operators/design rules allow. The downside to this approach is the 1 million triangle limit per model file and the risk of Shapeways changing their mind about multiple models in one file.

With the complete sweep of the print head each layer,
the fixed costs of machine time are already covered.
The variable cost of material by volume is also
covered.
It is the handling cost, and even if over the 12mm rule
for a sprue, would that assist?

The 'handling cost' is seperate to the 'volume cost' .
The volume cost covers materials, the handling cost covers model checking, cleaning, etc - you know, 'handling'

I am looking for economies of scale for each print
based on the maximum box size.
Apart from maybe savings on Handling Charge, there is
no discount on material.
The process leaves little for "value added" to position for
resale into established markets.
