Basically, if I want several parts printing, e.g. Locomotive Body and 2 Bogies, could I put them in the same CAD File with space between the parts? Or should I make them each a separate CAD File?

I'm pretty sure thats the case. I just uploaded and ordered a model that way. (Hasn't been cancled yet! hehe) The Puzzle God Oskar_van_Deventer seems to do it all the time. Just be cognizant of your Poly count as you can get up to that magic 500K mark as fast as a ZBrush model.
