Just for example, this model ( http://www.shapeways.com/model/159074/mac_pigment_tray.html? gid=rg) is 8.56cm3 in volume, so in WSF it should be (1.5 + (1.5 * 8.56)) = $14.34. But actually it comes out to $17.06 basic cost. I was just wondering why this is. Thanks.

You forgot the VAT 14.34 * 1.19 = 17.06

But for me, it shows the price as $16.38 (or €12.79), excluding VAT (which doesn't apply in my case, anyway). Why?!

That would be either because you're not logged in and we don't know your country, or you're logged in and you're from a non-EU country. In those cases you'll see the price without VAT.

Actually, I was puzzled because Aquillyne says that the price without VAT should be $14.34 (and the calculation appears to be accurate), but I'm seeing the price as $16.38 (also without VAT). Maybe the model has been updated? I can't see whether the volume has changed.

Ah sorry, I misunderstood. I see $16.38 excl. VAT as well. The model has probably been updated, yes.
